When using Silverfish, what HR options get overridden?

I'm guessing the DeckRuleFile setting, but are there any others?

Also, when using Silverfish, when creating a custom mulligan/combo/settings text file, do these files need to be replaced again with the default before changing to another deck?

I'm guessing that is what the AutoSwitchClass app does, but since the decks in there are over a year old, I was wondering if just replacing the files in that app manually would do the trick.

Yes, just the AI is replaced.

It depends on what is actually inside those files. The various settings might work fine if you switch to a different deck or it could cause lots of misplays. The difference is usually rather minimal but if you want the best win rate then use settings designed for the deck you're playing.

Yes that is what ASC is for, you can add and remove decks in your ASC/data folder however you like. I posted a few current ones in the nextgen thread that you can download and throw in. http://www.hearthranger....d-Botting.aspx#post38102
